After winning the toss and choosing to bowl first, Rohit Sharma's men saw their hosts make 212 for 4 with Colin Munro hitting 72 from 40 deliveries.
Vijay Shankar led the Indian response with 43 and they needed 16 from the final over but fell just short with Tim Southee getting a couple of crucial dot-balls for the Black Caps.
It ends India's tour of New Zealand, during which they eased to a 4-1 win in an ODI series.
